Theon did not 'leave' Anatole; the canon update came as a dream, parts of which were projected during Broadcast Mind.

physical changes
Therefore, Theon undergoes no physical changes. However psychological changes will affect his physicality: he will be hunched, have tremors, and suffer a somatoform disorder including psychological nerve death in several fingers, toes, and his genitalia.

power changes
From the point of canon-updating Theon will no longer have his power of super speed. However he will slowly develop the ability to go insubstantial, transparent and eventually invisible. This will be a subconscious effect and mostly only occur when he's feeling particularly ghost-like or if he is scared; the stronger his sense of self and safety, the less likely the power will kick in, unless he attempts to train himself to do otherwise.
